I have had my students download google toolbar to their computers. It does a good job in blocking pop-ups. I have installed Spy-bot (a free download from www.tucows.com/preview/3101.38.html) on three computers that got real bad with pop-ups and it cleaned up two of them.Our computer support people had to come in and run a consideraly more complex program (not free) to clean up the 3rd computers files. This third computer was badly infected. On the computers where I have students that will follow my guidance in using the internet have been able to keep their computers basically clean of pop-ups. The infected computers were used by students who wanted to go where they wanted to go on the internet and would do so at any chance they got. I didn't catch the students who went to the wrong sites but I was able to prevent it from happening again by becoming  stricter with internet usage and keeping those off the internet who I caught coming to non approved web sites. It's the non educational fun and games sites that cause the problems.But of course every student wants to go to game, celeberity, music, etc. sites that are notorious for inflecting computers with pop-ups. Lastly students want to fill out every pop-up that says you are a winner and will click to play the pop-up games which infect the computer. You will always be in a battle with students and pop-ups.
